Over the years I've tested and used quite a few wiki platforms. The below list of WikiSoftware is not intended to be exhaustive, but rather to catalog the best and most promising/intriguing software that I've found to date.

Python

DiamondWiki
Test wiki using facets for navigation.

http://www.kimbly.com/code/diamond/

HeyHeyWiki
Very small and simple wiki.

http://python.net/~gherman/HeyHeyWickie.html

MoinMoin

My favorite. Works well with PyBloxsom as well ;)

http://purl.net/wiki/moin/

SubWiki
A very basic Wiki which stores it's page database in Subversion.

http://subwiki.tigris.org/

Zwiki
Zwiki is a wiki package for the Zope CMS. If you are already using Zope, or have a need for a fully fledged CMS, then it's well work checking out Zwiki. For casual use Zope is a bit more then most people want to deal with (it's very powerful and has quite a steep learning curve but can do almost anything).

Another collection of WikiSoftware written in the PythonLanguage.

PHP

coWiki
Lots of features, including forums, but no file uploads

http://cowiki.org/

Docbook Wiki
Docbook Wikki looks very promising as an editing tool for Doc Book documents.

http://doc-book.sourceforge.net/homepage/

Doku Wiki
Has GUI editor for markup (but not WYSIWYG) and has lots of features. I (A.F. 20041107) am going to give it a shot.

http://www.splitbrain.org/dokuwiki/wiki:dokuwiki

ErfurtWiki
Supports multiple different wiki markups, image upload and claims to offer an easy api for plugging into another web app.

http://erfurtwiki.sourceforge.net/

MediaWiki

MediaWiki was developed to power Wikipedia and has since branched off into a widely used piece of software in it's own right. It has a lot of features specific to large scale, project oriented collaborative documentation.

http://wikipedia.sourceforge.net/index.php/MediaWiki_development

PHPWiki
Lots of interesting features and some of the best markup around, however developement seems to come and go very sporadically.

http://phpwiki.sourceforge.net/

PmWiki
Not so much of a traditional wiki, they claim the main goal is too make collaboratively maintaining web sites as simple as possible. A possible future contender for TWiki with the best wiki for an intranet.

http://www.pmwiki.org/

TipiWiki
A small PHP wiki clone.

http://tipiwiki.sourceforge.net/

Uni Wakka
Supports Math ML/Open OfficeXML as a UNI versity might need

http://uniwakka.sourceforge.net/HomePage

WakkaWiki (Dead?)
Nice and clean implementation. Supports referer logs and other nice things. Unfortunately, seems to have vanished. Even the Wakka HTML AREA fork is missing.

Wikka Wiki (has GUI editor)
A fork of Wakka Wikki and supports viewing Free Mind mindmaps

Perl

ikiwiki

Uses subversion for the backend storage and MarkDown for the mark up language. Neat.

http://ikiwiki.kitenet.net/

KWiki
Very simple, quite nice.

http://www.kwiki.org/

PurpleWiki

A fork of UseMod which uses "purple numbers" to correlate and "InterTwingle" content in MailList archives, WikiSoftware and WeblogSoftware.

http://www.blueoxen.org/tools/purplewiki/

MiniWiki

A nice looking ModPerl based wiki. Seems to have a good balance of features vs. asthetics.

http://www.nyetwork.org/wiki/MiniWiki

Oddmuse

A fork of UseMod with lots of new blog-centric features. Looks quite impressive.

http://www.oddmuse.org/cgi-bin/wiki

TWiki
The most fully featured wiki out there, especially with regard to features that make it work well for intranet software (calendars, authentication, sub-wikis, spreadsheets etc).

http://twiki.org/

UseModWiki

The most wiki of the wiki's. Primarily written as a way to experiment with online community (Via the MeatBall site which is powered by UseModWiki). Lots of interesting community oriented features, not so appropriate for intranet use though.

Not Quite Wiki

Wiki'ish things that are interesting or cute but not really the main point of this page.

Karrigell

(PythonLanguage) A web framework which includes a simple wiki.

http://karrigell.sourceforge.net/

PHPGiggle
A tool to automatically link key words and phrases in HTML documents. phpGiggle locates user-defined keywords and phrases in an HTML document or string and subsequently replaces the keywords or phrases with anchor tags linking to user-defined URLs. As well, pre-defined ‘template’ anchor tags are included for Google.com, Dictionary.com, Webopedia.com, Vivisimo.com, CPAN.org, Freshmeat.net and others. With phpGiggle, anchor tags for an entire website can be contained in a single file, with links being dynamically generated when the HTML is displayed to vistor’s browser. This is particulary useful for sites with dynamically generated content, such as Blogs, News sites, etc. Content creators need-not worry about creating links when posting new content, as phpGiggle will auto link the keywords and phrases at runtime. phpGiggle performs dynamic anchor tag generation very quickly and with no noticeable impact to the browser, providing a pleasant user experience that includes plentiful links to additional content which the reader may find useful.

SnipSnap

(JavaLanguage) A wiki blog combination.

http://www.snipsnap.org/

TikiWiki

(PhpLanguage) A weblog/slash look and feel with wiki functionality. I think this has a lot of potential but it's still pretty rough around the edges. Also a CMS tool which ships it's documentation as a PDF is kinda lame :-)

http://tikiwiki.sourceforge.net/

Wiki Chump
A bot which sits on IRC and posts URL's to a wiki page.

YAWK

An AwkLanguage wiki. Cute.

http://www.awk-scripting.de/cgi/wiki.cgi/yawk/00-WikiIndex

Dead

WikiSoftware that appears to be dead and no longer actively maintained but is still cool or novel enough to merit mention.

Pile

(PhpLanguage) An interesting pseudo wiki which has a mixture of blog, taxonomy and heirarchical features.

http://pile.codewhore.org/

Pyle

(PythonLanguage) Supports CVS as a backend which is cool

http://homepages.kcbbs.gen.nz/~tonyg/pyle.html

OpenWiki

(AspLanguage) At the time it was written it was quite innovative, especially with regard to syndication (RSS) features. It seems to have fallen into neglect though.
